The tool compares the difference in rankings for a chosen keyword phrase between Google's SERPs and those for Yahoo!, Teoma, MSN Beta & the allin set of searches at Google. Thus, if your site ranks #1 at the latter 3 (+3 allin) and #500 at Google, it will have a high "sandbox" score.
The tool also compares your sites backlinks, PR & age against the median/average values of the top 20 ranking sites at Google and uses this data to raise or lower the score. For example, if the site above has a PR of 2 and the avg PR of the top 20 sites is 6.5, the "sandbox" score will be lower. The same applies to number of links and age (although in reverse - the newer your site in comparison to the top 20, the higher the "sandbox" score).
