Nick, I use Zeus from http://www.cyber-robotics.com to manage my process of adding to my Directory. As with any product, however, I believe it's important to use it wisely and understand the "best use" practices of the product and for the industry.

some people use software by the name of arelis to extract emails and names of webmasters.

I do recommend taking the time to actually visit the sites and write a personal email.

I usually use good link analysis software or good searches to find really good sites and then do stuff manual like from there.

Zeus also goes out on a search for you after you train it with keywords you think relevant for you to have links with. Then helps you to organize the results and email them, as well as develop and help you maintain your directory.

Like seobook recommends, you need to contact every site and check to see if they are appropriate and have links pages. Then email them personally through Zeus. Some people use Zeus and Arelis inappropriately, but that's not the fault of the programs. I don't know about Arelis, but Zeus tells you the things you should and shouldn't do.
