We have over 400 websites that we need to accurately measure, keyword positioning, analysis, etc. We need to be able to track these measurements i.e. site position per set of keywords on a weekly basis. Can anyone recommend a good software that will enable us to do this?

This is possible, but i mean, this is php-js/mysql development. I was developing a solution one years ago. :)
Boundary: words of websites are base of the queries group.
The queries group == (website1: auto, car, wash ..; website2: bus, travel, ..).
The php script collect the words the websites, and the script start queries from Google. This is uncomplicated, fast and exactly.

If you are looking to measure keyword rankings (and you already know the keywords) across these sites and perform some basic analysis, Advanced Web Rankings is a really good tool.
I've been using the enterprise edition for a while and it works really well
