Two Domains

I have two domains for the same site pretty much. One is an html version pointing to a flash website version. My questions is which page should I be optimizing? Because only the site being pointed to is showing up in yahoo and msn but not google. Should I optimize both even they both have the same content? Can they be the same content updates or do they need to be different?
