What are the most effective and most popular e-commerce tools? I think the shopping cart kind of scares people away but it actually works and opens the possibility of buying something when browsing. I also think that probably advertising in every available site is not that positive for any product.

I know clients that use SEO-cart, X-cart, and Joomla's shopping cart. They are all fine. Adding Google Checkout is a plus.
Also, if you don't want it to *look* like a shopping cart, you can always go find a very good graphic web designer that has experience "cutting up" these shopping carts. I've seen some end products where you'd never know that it was a "free"product. They are never very pretty "out of the box."
