I have this site that also have https:// for secure transaction. Yahoo seem to have indexed my domain with https:// also ... so I have got
http://www.mydomain.com indexed along with https://www.mydomain.com
is it possible to stop Yahoo from doing that ...

and do you think my ranking may be hurting because of this.

To my knowledge this can be done but it depends on your server type. I found a fairly indepth article on all kinds of redirects here: http://www.seobook.com/archives/001714.shtml which also has a section on this very topic.
