Interior page links

Throughout my site, our logo links back to our home page (which is a fairly common practice I think). I will add a text link on the bottom of each page as well. linking back to the home page, but is there a difference or preference in linking back to the home page either this way:

http://www.mydomain.com

or this way

http://www.mydomain.com/index.php?

[Marcia]

http://www.example.com/

That's how the inbound links will come in, keep all the linking to the homepage consistent, inbound and within the site.
