Here is the situation: I have some very valuable links to my site, but google doesn't show them when I type "link:www.mysite.com", so they probably don't increase my PR.
I looked at those pages, that link to me and everything seems to be fine. The links are direct, there is no nofolow tag, the URL is correct. Some of those links are more than 2 years old, so it can't be that google didn't index them.
What can be the problem? :rolleyes:

Don't worry about it - Google does show all back links.

Example - I have a website with 0 links in Google.

However, if you go to google and type in the search term (which is low popularity search term), my website comes up in top 10.

Hi Andrey,

You won't see the inbound links you've put in place for some time. G doesn't tend to update PR and Links on a regular basis from my experience.

I wouldn't concentrate on developing purely a good PR as it is not the best indicator of SEO success. Keep on developing your site and making it search friendly, PR will update as and when there is another update. :)

The problem is that Google does not seem to show every page that links to your site everytime you use that "site:" tool at the moment.

Don't focus too much attention on PR. My guess is that PR is often used to show people your site is link worthy and easier to partner with link exchanges but have nothing to do with ranking, if that is your primary goal.

Google doesn't display all incoming links (this seems to be on purpose, for some reason). It doesn't mean that those links aren't helping you in the search engine results in Google, just that they don't reveal all incoming links when you use their link: command.

To see how many links are coming into your site, use Yahoo's link: command. which seems to show all incoming links to a particular web page that Yahoo is aware of. You can also use Yahoo's linkdomain: command which will show you all incoming links to all of the pages on your site. When using these tools it is best to exclude internal links within your site. You can do that by adding -site:mywebsite.com after these commands.
