Dear fabulous SEO gurus,
If someone has a link to my website and I then enter a 301 redirect for the page they are linking to, does my link popularity still count?

yes - the 301 acts as if the new location in the only location.

So let me follow up with this question...
I assume then that when an SE sees a link on someone's page to my site, it then tries to follow that link to count popularity. Or does it matter that the link is pointing to a different place?
The example for my situation is that we have many links pointing to our .net site, but our website is on .com. So we'll probably do a 301 redirect to capture those links. Do you think that will work?

yes your .net backlinks/link popularity will be transfered to the .com domain if you use 301 redirect,

No it doesnt matter atleast for google if you use 301 redirect,
