I am wondering what is the best strategy for optimising a site for multiple locations.

We are an Australian based company that provides an online directory very focussed on one capital city at the moment and are looking to branch out to other capital cities as well as international cities.

The content in the site will be very city focussed and we would like to make this as accessible as possible to users without a landing page asking users to choose their city. If we have a homepage with subpages ie domain.com.au/newyork can these pages be optimised as good as a homepage if they are one level down?

The short answer is that pages are pages.

The longer answer is that the home page is likely to have more links pointing to it and is therefore stronger - but an inside page can rank well, even beat the home page, if it has enough juice. Location within the site, by itself, doesn't matter.

yes is the answer - the subdirectory will be known for that area
