We have seen our rankings drop for our main keyterm whose landing page is our homepage. We have two viewable versions of our homepage www DOT website DOT com

Do you think this would be a duplicate content issue?

No, Google at least canonicalizes URLs! That means they determine the best version. I you have a Google Sitemap account you can help them by selecting the version you choose.
