When I searched on Google for my company I found that the listing in the natural results brought me to the old url. How can I remove the dead pages from the database?

The best way to remove the old pages is to use the robots.txt file (http://www.outfront.net/tutorials_02/adv_tech/robots.htm).
Please be aware: if you use the automatic removal method (http://services.google.com:8882/urlconsole/controller?cmd=reload&lastcmd=login), your pages "will be removed from the Google index temporarily for six months".

In .htaccess, 301 Redirect the old URL to the new URL.
You can do this for the site (good) or for individual pages (better).
This will immediatly transfer visitors to the correct url and tell Google that the original page is permanently moved.
Just Google 301 redirect and you will find lots of tutorials and examples of this easy to implement fix. :)

Thanks for all the responses. I am a beginner with this so I am really not sure how to do it. I will take all your advice and research more so I can get those dead pages removed. I found out that it isn't just in Google that they are the wrong link but in Yahoo too...
