was hoping if any expert can help me understand my situation.

My site above has been around for almost 3 years, lately only my homepage has
PR, but not the rest of the site.
Was wondering if my site has been penalized?

When you say lately... I'm assuming the other pages had PR before?

yes the other pages had PR, for almost 2 years, it disappeared at the last update.
if my site has been penalized, would very much like to know how can i reverse the situation.

no this site not auto generated, it's hand-made, using Site Build It.
I am sure that u have done some major changes ;)
ok i will give a suggestion like adding bread crumb and remove js in footer if used and add as html links

Same thing has happened to one of my sites (except there are 2 pages in the root directory still showing Pagerank). There have been no changes in Navigation for 2 years.
I submitted a Reinclusion request through my sitemaps account but I had to tick the 'I have sinned' box and then explain I hadn't sinned.

thanks for the advice, but the google sitemap was done about a month back.
what else can i do?
how do i do an re-inclusion....?

Reinclusion is a link at the bottom of your sitemaps summary page. It's worth looking at a post that Matt Cutts made about it in his blog as well.
I read at the Google forums that someone deleted the sitemap and quit the program and magically their site reappeared. I did the same thing myself lastnight, I'll let you know if it helped.
