According to that now infamous blog post, it seems a sites' indexing may depend on the "evaluation" of its linkage, so bend the guidelines and the number of your indexed pages goes down, clean up your act and the number of your indexed pages goes up.

Those PHDs have earned their crust, saves on all that unpleasant PR0 de-indexed stuff that can bring bad PR/courtcases ;-)
